All plain-text emails are wrapped in Pretty Email templates, while HTML emails are not.

So, to use Pretty Email templates on WooCommerce emails, you need to change the WC email type to plain-text .

Go to WooCommerce -> Emails
Change the Content Type for each email that you want to be wrapped in the default email template set in plugin's settings (see WordPress integration).
